The Shadow Prince is Sebille's master and the one behind the Red Prince's assassination attempts. If you don't have Sebille, the only way to kill the Mother Tree is to talk to him and take his deathfog bomb into the tree. Then he'll activate the bomb and kill the tree, but after that he'll simply walk off and can't be agitated into combat anymore.

I killed alexander like 3 times. On fort joy I even used his corpse to summon a corpse explody thing reducing him to bloody gibs and he still turned out fine.
A couple do reappear later if you don't kill them in Fort Joy. But the main reason not to is just that it's slow and not all that rewarding, unless you're trying to really make a point of killing everything in sight. The XP scale in the game is exponential, so killing every single living thing in all of Fort Joy is only going to give you about

There does not appear to be any changes to the game for saving her. You can very easily get the missed achievement on future playthroughs. Up to you. The 100 xp will not make or break your game. Kill her for the XP, leave her to die, or try to save her (and fail) because its the right thing to do.
Identifying the high end loot you get from chests and selling it is a great way to earn more money. Have one other person have plenty of barter or persuasion, or give gifts to earn favor with traders, and you'll be swimming in cash.
